just use 'ISWin64' or 'not ISWin64' dont add the skipifdoesntexist

IE

[Files]
Source: x64 \ File.exe; DestDir: {app}; Check: IsWin64
Source: x32 \ File.exe; DestDir: {app}; Check: not IsWin64
