Not sure what protection settings are used on Capcom games, what settings on CloneCD did you use when burning the game?
Have you tried using ClonxXL alongside CloneCD, what this does is reads what protection settings are on the disc, and applies the correct settings to CloneCD prior to copying. You can grab ClonyXL from the
cdmediaworld site.
