Are you playing with the CD version of the game or the Directors Edition? I have the Directors Edition which is on DVD, and the crack works fine with it.
Best thing to do is rename the original file, or move it into a sub folder (called backup or whatever). Then drop the cracked file into the folder. Also, try rebooting your machine before copying it over. If you've tried to copy the file over after having tried to run the game it could be that the protection routines are still loaded in memory, and if so, it's refusing to allow you to overwrite a file still resident and running.
