I do believe you can use it the way you want it without changing anything. The convertor will convert all files it finds from .lst files. Those which are not present, will be skipped. Try it, check...

Do you have Windows 8? If you do have it, run Compressor.bat as administrator. Also, check if srep.exe is in the conversion folder. Could be I forgot it again :D Also, all of the DLC's and updates...
